Any wear in the plate that the plunger presses on will result in the two parts not aligning. You can drill a tiny hole in the rear panel, insert a small pin and open the boot that way if worst comes to worse. There is a photo on here somewhere showing where to drill. I had a valve seat drop out on a set of fully refurbished heads by a known Ford V6 specialist. Prior to dropping out (smashing itself into lots of pieces, needing a liner to be fitted as bore / piston damage) it made a tapping noise as you describe.

I have that very same gearbox jack. It makes things a lot easier, but you wont get the jack and gearbox in / out from under the car together. How big of an engine can I fit in a se6, big block?

I had a 6a once with a Rover V8. Rather than cut the bulkhead the previous owner had moved the steering rack towards the front of the car. It completely ruined the steering / handling. I wouldn't recommend moving it as it interferes with the ackermann angle.
